A Japanese high school has paid tribute to two schoolboys who drowned on Queensland's Fraser Island during an exchange trip.

The boys, aged 16, were pulled from the water at Lake McKenzie on Saturday morning.

They were among 15 Japanese students visiting Queensland as part of a week-long school exchange program.

The drownings have shocked officials on the Fraser Coast and the Japanese community.

Kanagawa University High School principal Hisashi Kikuchi told local media of the school's grief.

"It's very unfortunate that this has happened — we are very sorry," he said in a press conference.

"The two students were very bright and energetic.

"I think everyone liked them very much."

The pair was reported missing on Friday afternoon after becoming separated from their tour group during an ecological field trip on Fraser Island.

In a statement, Mr Kikuchi said police were called when a ranger failed to find the boys.

"With the police as the focal point, the rangers and hotel staff joined the search," he said.

"Without being able to find them, and it becoming more difficult because it was getting darker, they called off the search."

An extensive land, air and water search resumed the next morning, with the boys' bodies discovered in the Lake McKenzie area — one of the island's main tourist drawcards.

"With regards to our overseas exchange program, I'm aware that this type of incident happening is extremely regrettable," Mr Kikuchi said.

"To the families and everyone involved, I'm extremely sorry for your worries and troubles. I profoundly apologise.

"From now on, this program will be reviewed and we intend to see through preventative measures."

The school group was due to return to Japan on Sunday.

SeaLink Travel Group, which provided the tour, said it was cooperating with the police investigation.

"We are deeply saddened by this tragic event," chief executive Jeff Ellison said.

'Words can't express the deep condolences we have'

Fraser Coast Mayor George Seymour said it was a deeply shocking tragedy for the local community.

"We welcome thousands and thousands of visitors from right across the globe to the Fraser Coast and Fraser Island," he said.

"It's an adventure, it's a place where lifetime memories are formed so to see this tragedy happen here on Fraser Island is deeply, deeply shocking.

"Students from Japan came here, they were having the holiday of a lifetime, attending schools here, and to see them cut down on the cusp of adulthood is deeply shocking."

Prior to visiting Fraser Island, the students spent two days at Caloundra City Private School on the Sunshine Coast as part of the exchange program.

The school's principal Dirk Wellham said he met with the parents of the boys on Sunday morning.

"We talked to each other through a translator and they weren't able to say a lot because they were in such shock and grief," Dr Wellham told ABC News.

"Words can't express the deep condolences we have for these people."

Dr Wellham said counselling will be available for staff and students on Monday.
